My Atmos audio was perfectly aligned with the stereo reference track in Pro Tools before making the Atmos master file. Length is fine, just the minor difference in the sync of the sound.
Is there a spec for timing difference? Is there a reason why the master file and audio from Pro Tools would be slightly off?
Shouldn't be that delta between the stereo and Atmos. Are the ADM BWF being bounced from Pro Tools or made with the Production Suite? If using the Production Suite can you verify the record in/out times are correct?
